Hi,
I have mined approx 2000 coins so far and rather than transferring them to another exchange like Cryptopia. I would prefer to have them all in one location along with the coins I bought as part of the original ICO within my online Electroneum wallet.
Will I be able to do this once the Electroneum web-site is back up and running.

Most likely yes. Once they release the online wallet via the app or website, you should be able to combine all your coins into one location.
That said, would it not be better to have them offline for safety and only transfer them online for when you need them?

You can transfer funds right now using the wallet client. You can transfer to any paper wallet you ccreate by importing keys to the wallet client. Of course ICO coins are coming soon. Very very very highly suggested you never have them all in one place. Especially the online mobile wallet.
